Misc.
Overview
This process performs peak calling analysis on ChIP-Seq data using MACS3 (Model-based Analysis of ChIP-Seq). It identifies regions of the genome where proteins are bound to DNA by analyzing sequencing data from chromatin immunoprecipitation experiments. The process supports both mouse and human genomes and can handle both narrow and broad peak calling strategies.
This process is implemented in Bash, which invokes MACS3 for peak calling and SAMtools for BAM file manipulation.
Key Functionality
- Peak Calling: Uses MACS3 algorithm to identify statistically significant peaks in ChIP-Seq data
- Genome Support: Automatically configures genome size parameters for mouse and human genomes
- Peak Type Selection: Supports both narrow peak calling (default) and broad peak calling for different types of ChIP-Seq experiments
- Multi-sample Processing: Can merge multiple BAM files when analyzing replicates
- Control Sample Integration: Incorporates input/control samples for background correction when available
